The Chabad founder Rabbi Shneur Zalman of Liadi (1745 - 1813) wrote the following interpretation on "Why wearing a Kipa (Yarmulka)" in his interpretation of the "Shulchan Aruch - Code of Jewish Law":
The head is part of the body. The body is usually covered by Jews, and therefore uncovering the head is revealing one's nakedness before G - d.
However, a general custom is that all kinds of Chassidim not only pray while wearing a Kipa, but in addition to that, a Tallit or a hat.
